Perhaps you could create a custom resolution that sets your desktop to a pixel-perfect multiple, set GPU scaling to "centered" and then use the game's fullscreen option. This should achieve the end-result you want. They are "disable" - exacly what was rendered will be displayed, "stretch" - stretches a fullscreen application to desktop resolution and that is what was bugging me a while ago before i found that, and "save aspect ratio" - works like stretch but for applications saves aspect ratio.

For times, when the game is not working properly in resolution, I switch to save aspect ratio. For when I want pixels to exacly occupy whole number of pixels - perfect pixels, i use disable. This game uses x fullscreen resoultion which is double resolution of the game.
